If you go take a look at the Guides forum, there are some guides floating around on what shops are profitable. Also, the program itself has a list generator - or you can find and download a list generator in the downloads section. There is also a board up on the General Chitchat part of the forum that handles AB list requests.
... Er, you should set that to determine how much profit you minimally want from each item (taking shop wizard lowering into consideration). If you are not that picky and dont mind making small profits, 5-10k is usually good.
As Lizard kind of said, the profit depends on your goals. If you're looking to make NP quickly, go to Magic and set the minimum profit at 100k or Stamps at 50k. If you're patient and just looking to snag a few very expensive UBs over the course of a couple months, go to Toys, Usukis, or Meridell Foods and set your value at 500k+.

There are quite a few shops that are usually full (24 items) so it's a waste of time trying to restock there. It would be nice if TNT would fix this problem, but they don't seem to care. It also might be risky if you continue to refresh in a shop that is full. I don't know if TNT notices such a thing, but it would surely look fishy to them if they did.
